Top dead center?

I had recently started to pull the broken crankshaft and wanted to make sure that the aligment markings were lined up. But nothing did and all I can figure is that it jumped a couple of teeth. How can I make sure when I get the shaft in that I have the alignment correct and timing won't be an issue?
 
The timing marks on these engines only line up every "XXX" revolutions, not every revolution. I am not an engine person but I think when you go back together, you will need to remove the idler timing gear and possibly the injection pump so you can align all the marks.
