Stalling issue on a 332

Howdy all. I have a 332 I use for around the house and have had it few years. Ran great for the duration of that time until I lent it to my brother last summer. He gave it back running very rough with the occasional backfire. The power went down hill from there. I recently had the Onan engine reringed, valve job and carb rebuilt. it does fire up now and runs well but the power it once had just still is not there. It used to be if I dug into the dirt pile and hung up I would lift the rear right up, now it just bogs... and also it will sound like it almost builds up because it will sit there and just barely run, sometimes it will stall and fire right back up or clear itself up. I recently got some manuals and see that it is supposed to run off ATF, I have been running Lucas HYD fluid over the years not knowing better, could my pump be going out due to the wrong fluid? Would it be worth the trouble to drain it and fill it with ATF? How can I verify the output of the pump? I also have a theory that the coil could be not very hot due to it possibly being damaged from the backfiring (iy blew the bottom out of the muffler and there were fireballs enveloping the coil.) Any help or guidance would be appreciated.
