JD 317 4024TT misfire/shutting off randomly

Hey, I'm new to this forum. I am working on some projects on the yard with my JD317. It has some issues running, but usually only when warm/hot. When the unit is cold it starts and runs as expected, but as the engine warms up it starts running extremely rough, (misfire) and often completely turns off. when the engine is hot at idle you can hear it running on 2 of 4 cylinders very distinctly. Usually going to the primer and pumping it 10 times or so and the engine starts running better, but lately that hasn't been making a difference. I have replaced all the rubber fuel lines, both fuel filters, ran injector cleaner, cleaned air filters, cleaned radiators, checked the fuel shut off solenoid, nothing seems to make a difference. After it dies it does seem like when I push the bleeder pump that you can here fluid rushing back into the tank usually followed by some bubbles in the fluid. I just had it out and was working it for 30 minutes or so, then it started running rough so I pulled back the RPM and it idled rough for 15 seconds and then shut itself off, it didn't stall, just like the fuel solenoid closed, but I can hear it opening when I turn the key, and now it'll have to sit for a few hours before it fires back up.
 
You mention the bleeder, you can hear air going back to the tank, i wonder if you have an air leak in the suction line from the fuel tank. Any air in a diesel system is an issus, no bubbles should be heard when priming a sealed system.
