I have a bobcat T650 leaking fluid ,where the double gear pump bolts to hydrostatic pump . What is the most common problem with this ? I've pulled the double gear pump ( hydraulic pump ) off but don't really see anything wrong with the shaft seal visually … any help would be appreciated.

The seal could be leaking by even if you do not see anything wrong with it. I would replace the shaft seal (at least) and replace the o-ring between the gear pump and hydrostatic pump.
