Why does the right hand control lever have two different size holes to attach . Instead of using the special long bolt, could I drill out the smaller hole to match and use two 1/2" shorter bolts?

I believe that the long “bolt” is actually a pivot point for the auxiliary control when you move the lever to the left and right. If you tightly bolt this you will no longer be able to us the auxiliaries.
