I've decided to bite the bullet and do a substantial upgrade to my 722. Re-built engine, re-built vane pump/hydrostatic transmission, and new front wheel seals. For now I'm assuming the drive motors are OK. The first of what probably will be many questions is simple and this. When unhooking the hydraulic lines I plan on sealing the lines and ports with plugs and caps. Are these NPT threads or some other style?

They are JIC
With the pump, pull it down and work on one segment at a time. The wear plates get marks, you can polish out the marks with glass and wet and dry sandpaper, saves buying them new.
The vane pump, i'd leave it alone if you are getting good pressure and flow. As they wear, they still hold their flow and pressure well, unlike gear pumps do. You can buy a new cartridge for them though if you want to go all out. Ensure you keep the vanes in the same direction as they came out, as they have already worn in, you don't want to mess them up.
Take lots of pictures so you know where hoses go, and for us to look at :)
